It doesn't count if you don't touch the bases. Similarly, if someone gets a base hit bringing in the winning run to end a game, it doesn't count until he touches first base.
If you recall, on McGuires 62nd home run, he missed first base, then went back to touch it before continuing. Had he not, he would have been called out on a challenge.

As everyone said before, it's in the rulebook. You have to touch all the bases. If you wonder why they don't change the rules, it's tradition. The batter running around the bases is a celebration. The first and 3rd base coaches always give a high five. The player gets to enjoy the run around the bases. The players get to congratulate him at home and in the dugout. It's exciting for the offense, and the pitcher gets a minute to collect himself.
More importantly, rules changes are intended to add something to the game, or fix something that is wrong. What benefit would the league see by eliminating the home run trot? None. It would upset some fans and players, but it would do nothing to make the game more enjoyable.

Due to a technicality.
A batter has to touch all of the bases, and cross home plate for the run to count. It is in the rules. And if he misses a base and then crosses home plate before touching the missed base, the run doesn't count, and he is out. So it is somewhat important to go around. Besides, I think it is kind of like the victory lap - they can show for the fans.

Because a fair batted ball that leaves the field in flight is a four-base award that entitles the batter-runner and runners to advance to home. The goal of the game is to touch each of the four bases safely.
Believe it or not, some base runners are dumb and fail to touch one or more bases on an award.

Because it's in the rule book, and belive it or not if a runner misses a base the opposing team can appeal the missed base to the umpire and the runner can be called out without the run counting.

A pinch runner can are available and end the holiday. in the softball recreation a prior answer pronounced, the umpire instructed the instructor that a pinch runner could desire to no longer enter the sport to end the holiday. for this reason it ended up that they carried the lady around the bases. So through an umpire no longer understanding the guidelines, a pair of ladies have been given some national television time for his or her sportsmanship.

Rain dog is right. If you miss a base, you can be put out and the HR does not count.

Its just routine and they get to go around. Its fun sometimes and gives the umpire more time to get the new ball to the pitcher.
